Hi Diba,
There are several methods you could use, including PEST. You should also consider R or MATLAB (especially if you already have experience with them so you don't have to learn something new) as they may have a larger user community to utilize for help.

I forgot to mention Python. There are also packages for it for model calibration. I haven't used it but SPOTPY (https://spotpy.readthedocs.io/en/latest/) was one of the first search results returned.

The book chapter "Model Calibration in Watershed Hydrology" (https://www.worldscientific.com/doi/abs/10.1142/9789814307987_0003) or something similar would be good to familiarize yourself with. If you don't have access to it through that site, check Google Scholar.
