I try to start a tryout with atk git version 4.3 but it reports:

Agile Toolkit unable to locate public/atk4 folder

How to structure the folders as I'm not aware of a public folder.

Hi Bob.

This needs to be a symlink to "vendor/atk4/atk4/public/atk4". Now by default your document root should also point to the "public" folder.

If there are any other incompatibility with pathfinder - let me know.

Is possible to change this?

found this comment:

/** Agile Toolkit 43 expects public/atk4 to point to atk4/public/atk4. If
     * you can't do that, oh well */

well... ;) :D

Some time ago, I've added flexibility into 4.3 to be able to deal with more projects configurations, but it's recommended to use a separate public folder.
