Once you have done the booklet / brochure in the order of the pages you need, how do you save it for prinr purposes?
I am having to do this manually at the moment!

The first is why are you doing imposition for the printer? Were you specifically told to do so? Imposition is normally the printer's responsibility because only he is in a position to know how he wants the file imposed to fit his equipment.
The second is the delivery of print-ready files. As you've seen, Print Booklet is an OUTPUT utility, not a method for saving a new, imposed InDesign file. If you know how to properly prepare a PDF and your printer has provided a set of joboptions or PDF specifications they want you to use, PDF deliver is usually the preferred method of file delivery today.
I prefer to export PDF in order to maintain the live transparency, leaving flattening for the printer's RIP, but if you have a full version of Acrobat installed you can print to PDF instead of to a physical device from Print Booklet. You cannot export from Print Booklet.
If you need to send native files, forget about Print Booklet altogether. If they must be imposed (see point 1), use a script such as those that can be found at <http://pdsassoc.com/downloads/Buildbooklet.zip> or <http://products.carlsenenterprises.com/>
