The strange thing is, that these fonts ARE installed. I can even use them in Illustrator. In the Dialogbox "Search for Fonts" the "missing" fonts are listed as
<CMR12*>
<CMBX12*>
<CMMI12*> etc.
and I can replace them manually by the system fonts
cmr12
cmbx12
cmmi12 etc.
Why aren't these fonts matched automatically?
When I replace them manually it works in general, but a few special characters are replaced by wrong ones.
Is there any way to include TeX in Illustrator CS? (Other than converting all fonts to EPS first?)

There are a variety of problems with taking text from LaTeX via PDF into Illustrator. There seem to be several different issues involved that all play a part in the overall problem.
First, Illustrator really isn't a PDF editor. The only PDF files Illustrator is guaranteed to open 100 percent reliably are PDFs made from Illustrator itself. Among other issues, it cannot read and use the font information that is embedded in PDF files, and requires that the fonts used in the PDF be available in Illustrator's own font menu (which yours are).
Second, the Type 1 version of Computer Modern, which is probably what you've got installed and available in Illustrator, appears to not use a standard Windows or Macintosh encoding, which causes certain characters to display incorrectly in Illustrator (and other applications for that matter).
Issues similar to yours come up occasionally on the newsgroups comp.text.tex and comp.fonts. You may have better luck finding solutions and recommended workflows at those locations.
