Complete CSF dataset for CNs

Hello,

I am trying to determine appropriate CSF values for all possible CNs across all ADNI phases. It seems that ADNIMERGE does not include ADNI3. There appears to be a new spreadsheet – UPENNBIOMK12_01_04_21 recently updated with additional ADNI 3 participants. However, the few participants in this database who are overlapping with those that have CSF data in ADNIMERGE have differing values. For example:

RID: 1016

ADNIMERGE baseline CSF AB: ABETA.bl = 1044

UPENNBIOMK12_01_04_21 CSF AB at baseline visit = 1145

I am hesitant to merge these two datasets. What is the preferred method for obtaining and analyzing the most complete and up to date CSF dataset for all CNs across all phases?

Hi Sheena,
I understand that CSF results in ADNIMERGE file are from UPENN9 which has many ADNI1, GO 2 baseline results.  UPENN10 has many ADNI3 baseline results, and UPENN12 has some ADNI3 baseline.  According to their method papers (you can find them from the place where you download data), these UPENN9, 10, 12 use Roche Elecsys which has less batch effect than previous method(AlzBio3?), but they don't have exact same values.

I usually choose one of UPENN file (UPENN9, 10, or 12) whichever has most samples for the analysis.  (i.e. I chose UPENN10 for setting ADNI3 baseline data). 

I am not sure if it is safe to combine two CSF files.

Sheena, yes, with these assays, each time you run them on a particular sample, you are not guaranteed to get the exact same value, which is why within different files, you will find different values for the same person, same visit. Generally, the recommendation is to use either the 1st file (9, 10 or 12) that has the baseline value for cross-sectional analyses. If you are interested in longitudinal assessments for the same person, you always want to use data contained within a file for a person, rather than using values from multiple files for a person.
