Do you mean your stepper has 6 wires, and the stepper consisting of 4
windings, wired in pairs with a centre tap:

ie the 'Typical 6-Wire Unipolar/Bipolar' from
http://www.stepperworld.com/Tutorials/pgBipolarTutorial.htm
I connect these with pins a and b to ground, other pins connected to arduino
outputs, and initialise like the examples:
AccelStepper stepper; // Defaults to AccelStepper::FULL4WIRE (4 pins) on 2, 3,
4, 5
you have to be sure the sequencing of the pins 1, 2, 4 and 5 is correct
