Split Billing (to two "Customers")

We often do work for partners (e.g. Microsoft, Deloitte, etc.) where a PORTION of the engagement/project/retainer is paid for by the partner, and a portion is paid for by the end customer themselves.

Does anyone else have this problem/situation? 

We have created a Custom Field for Prospects, Jobs, Contracts, etc. called "End Customer", but this gets tricky as you can imagine as the mail integration will only create activities, etc. against ONE customer.

We have had to split billable and unbillable time. I wonder if there is a solution in there?
