To what maximum variance (5,10, 15%?) of total input spectra per
sample is allowable for abacus? Does this compare more favorably
than other spectral counting methods?

I'm not quite sure what you are comparing Abacus to.
I would guess that the more replicates you have of a given condition,
the lower the variance will be.
Does that help?
