Hello,

Would it be possible to merge some selected networks that are find by GO-Elite, in order to get just one uniq pathway?

In Cytoscape, there is a Network Merge function that may or may not work with imported pathways. I'd recommend trying this in the new Cytoscape 3.0 series.

In Cytoscape 2.8 (and GenMAPP-CS), this plugin might work: http://apps.cytoscape.org/apps/superpathwaysplugin (but it also hasn't been maintained for a while now).
