I'm a longtime Autokey user on Fedora, currently Fedora 39. I posted a
detailed comment on Github. I didn't see where it said what desktop the
OP is using. So my first guess is .... Autokey is invisible when
running on Fedora's default desktop environment, Gnome 3, because Gnome
3 has done away with the system tray. Autokey can be running but you'd
never know it because its system tray icon isn't there. A "Gnome Shell
Extension" can be added to the system which displays a system tray on
the desktop and thereby makes the Autokey tray icon visible once again.
There's a bit more detail in my comment.
And, yes, the Fedora 39 distribution does provide the current 0.96.0
release of Autokey. It's been kept current over several of the latest
Fedora releases. There's no need to install from source as I have done
with older versions of Fedora.
