Problem with cloning parts

I had an issue when cloining parts it started to put them way way off the grid.

I found them by zooming way out and then deleted them but now my file is some how courptuted it looks ok in 3d Tin but won't be accecpted by shapeways.  It looks very odd in freecad as well.

Any ideas how I can save my hours of work.
