Upgraded trac to new VM.
Same query in 0.12dev-r7850 only checked the one users tickets in their "section", now the same checkbox checks all users sections/tickets.
Any fix to replicate previous behavior or ideas?

You should try clearing your browser cache. The "original" behavior you describe is the correct behavior and it hasn't been intentionally changed.
Another users reported problems with the batch modify checkboxes after upgrade. Make sure you do a trac-admin deploy, and see this ticket for other hints:
