Hi,

I'm sorry for the question but where do I get the population structure file for MLM-analysis from? By performing a PCA? Is the resulting "PC" file the population structure file?

Using PCA or MDS is one way to generate covariates to correct for population structure. In either case, the resulting PC data set can be used.
