What's the preferred way of doing this?  We're currently stuck with T5-Jquery version 3.3.1 and T5 5.3.7.  We won't be able to upgrade to 5.4 until it's final.  We've also updated our theme template, which needs JQuery 2.0.3 and jquery-ui-1.10.3.custom.min.js for all our layouts.  Is it possible to disable the loading of older versions (JQuery 1.7) that comes with T5-Jquery?  Or do we need to roll our own branch? (not really what I want to do)

You can try the 3.4.0-snapshot. I think one of our contributors updated jquery and jquery ui.
