I would like to keep track of a fish going through a hoop. I'd use a camera - but ideally I'd like to keep track with one raspberry pi for 5 tanks.
Can the raspberry pi handle input from 5 cameras at once? I'd prefer something cheaper than cameras though, e.g., laser sensors.

You can only hook up one camera module to the RPi. But if you use USB cams hooked up to a USB hub on the RPi, there's nothing stopping you there. You'll want the USB cams to be set for slow-framerates though.

Why do you need five?

I'll add that using more than two sensors might be overkill but i don't know all the restrictions on your project.

5 tanks. To keep track of different fish in different tanks. [And not have to write a gianormous processing script to read data from one camera for 5 tanks...]

I decided to go with IR sensors and IR LEDs for a trip wire effect. I'll need to make water proof enclosures. I'm thinking cut from acrylic and sealed with epoxy.

What if infrared light is visible to fish and makes them act different?

That's a good point! For the purposes of the study, that's ok (even good). Later we can swap out with ultraviolet sensors and check the impact.

http://makezine.com/2016/02/04/watch-fish-drive-its-own-motorized-bowl/ looks like a project that can be "scavanged" from to
accomplish the "how many times did the fish go through the hoop and/or just went by the hoop."

Wow,. Craig, you disinterred this from almost a year ago. I hope all is well. Adafruit now has some very cheap IR trip beams. ITime permitting I'll revise fishgate to use those.
