Error with raxmL blackbox

I am currently doing a combined ribosomal plastid centric diatoms project, the only issue is that raxml blackbox wont read it due to various errors. Any chance someone here would know how to correct them?

Any chance you could correct it for me? I cannot get it to work. I feel like that number should be 4112.

there is no simple way someone could "fix" this for you. The file you sent is not even an alignment - the sequences have differing lengths. How did you obtain this file?

I took the url's from genbank listed in the attached file for 3 markers: 18s, LSU, rbcL. I ran them through aliview and aligned each seperate marker. I then combined all three markers nucleotide sequences in consistent format via text edit and calculated each so that they aligned. This is the file above. Raxml blackbox produces an error when trying to run. Eventually I am hoping to run this through figtree to provide a maximum likelihood analysis
