error in tree creation

hello,
 i was using raxml in accordance with the metaMLST tool , and got this error


Warning, you specified a working directory via "-w"
Keep in mind that RAxML only accepts absolute path names, not relative ones!

RAxML can't, parse the alignment file as phylip file 
it will now try to parse it as FASTA file

Fasta parsing error, RAxML expects an alignment.
the last sequence in the alignment seems to have a different length

could anyone pls help me debug it

Hi,

well, the error message already told you what you need to check:

Fasta parsing error, RAxML expects an alignment.
the last sequence in the alignment seems to have a different length

So, please check your fasta file, possibly with some different tools (SeaView, AliView, etc). If you are sure that it actually is an alignment (each sequence of the same length), and still get the error, please let us know.
