Dear Alexis

The RAxML PTHREADS version has recently been updated on the university server that I have been using to run my analyses.

I tried to re-run an analysis that had worked using the previous version. I've kept all the parameters (and the input file) the same, only increased my bootstraps to 1000.

The commands I used for the time that it worked was:

/opt/exp_soft/RAxML-8.1.18/raxmlHPC-PTHREADS -T 3 -f a -m GTRCAT -p 12345 -x 12345 -# 100 -s allstrainsSNPsALIGNclus.fa -o K116_SRX002429.all.raw.vcf.short.var -n TB182_SG_ROOT_CLUS

When I tried a little earlier to increase the bootstrap by running:

/opt/exp_soft/RAxML-8.1.18/raxmlHPC-PTHREADS -T 3 -f a -m GTRCAT -p 12345 -x 12345 -# 1000 -s allstrainsSNPsALIGNclus.fa -o K116_SRX002429.all.raw.vcf.short.var -n TB182_SG_ROOT_CLUS_1000

I get the following error:

raxmlHPC-PTHREADS: axml.c:2496: sitecombcrunch: Assertion `p >= 0 && p < cdta->endsite' failed.

The same error occurs when I try to run the older command.

Do you think it could be a bug in the updated version?

Many thanks

Anastasia
