With Qubes OS from a few days. Didn't have any problems yet.

The hard disk with Qubes Installation has another partition and if this partition is attached to any VM it is attached as a disk and won't show up in file manager.

Currently using mount command as a workaround.

This is some limitation of file manager(s). If the device doesn't have
partition table (and partition itself doesn't have its own partition
table...), most file managers will not show such device. Haven't found
any way to change that behaviour yet, but if anyone have an idea, feel
free to share :)
