Just as a note, the issue with MKVs in QT is due to QuickTime’s architecture, not Perian itself.  QuickTime was not designed to handle a format like MKV.  The same is true of an AVI file that is missing an index.

So, how can I install WebM only or how can I enable just WebM Plugin after installing Perian?

Due to the way that Perian is packaged, it is mostly an all or nothing.  The only piece that is separable from the whole is the AC3 codec, because it uses code under a different license.  In addition, if you were to get a build of Perian that only had WebM and nothing else, it cannot be enabled for Safari only.  Safari uses QuickTime, so a plugin for QuickTime, such as Perian, is enabled for all of QuickTime.

Is there a reason you don’t want the rest of Perian’s codecs in QuickTime?  You can associate mkv to be opened with VLC and not QuickTime Player, thus negating the issue with MKV playback in a QuickTime based player.  Also, I would recommend VLC over MPlayer since the latter isn’t as actively developed.
