I'm getting this error through Crashlytics.

Is there any method to catch a corrupt PDF File?

Fatal Exception: PDFNet Exception

Exception: Message: Header not found Conditional expression: false Version : 6.7.1.53210N Filename : Parser.cpp Function : SkipHeader Linenumber : 984

That is a standard exception, so you should be able to catch the exception thrown by PDFNet.
