Regarding graph modelling

I wanted to know is there any different ways to store multiple graph in one neo4j instance.

It will be a great help if I get some link or information for reading.

Neo4j doesn't support any concept of namespaces or schema's to differentiate different groupings of nodes and relationships like you are used to in a relational database.  You have to keep things separated by identifying node types with appropriate Labels and relationships with good relationship names.
