Well, updating emacs & libraries could certainly play a role here.
Can't reproduce the behavior you mention -- can you reproduce it with a
minimal setup, ie. emacs -q and load mu4e, but nothing else?
It might be something causes an error up sending, so the normal
buffer-closing (and "replied"-flagging) don't get a chance to do their
thing.
If the problem goes away, there might be some interaction between other
packages; if the problem is still there, please file an issue;

with some precise steps to reproduce the problem (and all relevant details).
