In the folder pane, right-click on your Inbox, and select Compact.

I am having the same problem and only after upgrading to 5.0. It
doesn't seem to be damaging or deleting any e-mails (God, I HOPE not!)
but it is annoying. Also, I can no longer submit feedback to Mozilla
because it says I have to upgrade to the latest version in order to do
so (and I already have the latest version). This definitely needs to
be fixed!

Where and how (i.e. what with) are you trying to submit feedback?

I have the same problem after updating yesterday and did all the same
of deleting the inbox.msf files compacting, same problem. Now I just
removed all filters and I'll see how it goes tomorrow and then create
some new filters.

Mmmm, removing all filters is a pretty severe workaround!

I hope this bug will be fixed soon.

I've go so fed up with it I've found my solution.

Went to ftp://ftp.mozilla.org/pub/thunderbird/releases/3.1/win32/

Downloaded my language version of 3.1 and installed that.

Problems solved!

No crashes, nice fonts, light colours, faster working, can read banners.

Guess I will have to decline upgrades for a while until the issues are fixed.

Bug (which first appeared in TB5) still occurs for me after upgrading to
TB6 (on WinXP).
