Made a horrible mess of NYS amended returns! Need help.

Okay... my son and I got corrected 1099-div.
The Federal amended returns were easy, but the NY are a mess.

Mine-H&R Block filled in the new amount due where the old amount due was supposed to be. As a result, it showed I owed no tax. I didn't notice that until I efiled.
Do I file a SECOND amended return, or just let NY correct my error? It is $28.

My Son's-He now owes NY $1. But, his original return had a penalty of $59. The amended return form does not take penalties into consideration; at least not as far as I can see. So it calculates how much he owes without a penalty, compares it to the original return, and wants to refund him $58.
That obviously is wrong, but I just can't see how to get the $59 penalty onto the amended return to make him owe $1.
Hopefully someone can show me how this is done properly, or I will have to not amend it and rely on NY to bill him $1.

I did nothing and NYS sent me a bill for $28, which I will pay because it is correct. That was easy. I am surprised I got it so early.

My son has not heard from them about the $1.
But I think I can answer my own question. I "think" that when they ask the amount owed on the previous return, they mean before penalties. Not positive, but that makes sense.
