Anyone know of software that will let me create a custom GUI for embedded systems?

Totally depends on what kind of GUI on what type of operating system for the embedded system.  Off the cuff, I normally go with Trolltech's QT products, which are pretty friendly.  They do require a working knowledge of C++, however.

Looking for something that will let me design a GUI to run standalone on a Teensy 3.1 with 3.5" LCD.

Man, we're going to need way more info.

1.) Language of Development
2.) Resources for system use
3.) Screen type
4.) Buffer allocation
5.) Type of GUI (text driven, touch, etc.)

Would you happen to have a link to the LCD? Are you using the Arduino IDE, or using freescale tool chain? 
A few come to mind:
uC RTOS has a gui that looks nice
Freescale has a library:

And if you are wanting to use arduino stuff, there might be a turn key library for your lcd, depending on the frame buffer chip.
