Which between FIMO vs MAST do I use for promoter motif scanning of my sequence? I have a sequence to analyze and I have the PSSM containing the motifs associated with my organism. I'm choosing between FIMO vs MAST to do a ungapped analysis to search for promoter motifs (from the PSSM) against my sequence(s) of interest. Which of the two programs do you prefer?
