Plugin only creates half a job on new system

Hello everyone,
I recently ran into an inexplicable issue that is similar to https://issues.jenkins-ci.org/browse/JENKINS-28194 (where a seed job finishes "successfully" though some XML modules were not created because their plugins were missing). However, in my case, it is about very basic things, such as the "publishers" section disappearing along the way, and <scm class="hudson.scm.NullSCM"/> being created instead of Git, which I know is working because it is called upon in the seed job.

It is a new system that I'm working on, so maybe I have been missing some other configuration step? Can't think of any so far. Hope someone can help me here!
