What is the problem you're facing? And why do you need to program it with a programmer as opposed to using the pre installed bootloader and programming over USB?

I read that it is possible to program IOIO-OTG using PICKIT 3.so I tried it.while doing so, I faced the above problem.
PICKIT 3 does not have support for PIC24FJ256GB206.....

That is untrue. I'm using PICKit3 to program the IOIOs all the time.

First I tried to use PICKIT3 in Debugger mode to program IOIO-OTG.The problem I faced is that PIC24FJ256GB206 is not available in Device Selection list of PICKIT3 GUI.So I decided to use PICKIT3 in programmer mode alone.
while programming IOIO-OTG to PICKIT3 (in programmer to go mode),PICKIT3 shows some error.
Error message:status led blinks red in a pattern like 12 12 12 12......

can u pls explain source for the problem and solution to rectify it?

I don't know what that means, but at this point we're out of IOIO-specific-land, so I'd encourage you to read the PK3 docs or raise the matter on the relevant Microchip forum.
FWIW, I can testify that it definitely should work and can also recommend that you consider using the bootloader instead.

When I use the Pickit3 it seems that there two choices of pins for the serial input.  Does it matter which pair that I use?  BTW, the Pickit3 works fine for me.  You just have to be careful that all pins make good contact.

Doesn't matter for programming. For debugging, you have to choose one during programming and only that one will work.
