I am connecting the IOIO device to the Android phone through USB, and the IOIO is powered by 5v input voltage. In this way the phone is always in charging state!
I have my code to detect the android battery level, so I can use one of the IOIO GPIO with a MOSFET transistor to switch off the input 5V to stop charging the android phone battery, but in this case,
the IOIO device will be disconnected.
Is there any way or a connection method that allowed to me to stop charging the android battery for certain amount of time (until 50% battery level) without disconnecting the IOIO ?
I do not want to use the Bluetooth adapter for this case! is that possible?

I don't think that's possible. The USB protocol uses the VBUS line for detecting the presence of a host.
One thing you can possibly do is use the Android in host mode (the IOIO being a device). In this case you wouldn't be able to ever charge the Android though.
