I would like to load a BAM file (https url) using the batch script option:

Issue is that the software just seems to assume that the BAI can be found at <BAM-link>.bai which is not the case.

Is there a way to provide the bai link as well?

Anyone? Could this be considered by the IGV team for implementation?

Hi, sorry for the long delay.   You should be able to specify the index with a parameter, like this

load foo.bam index=bar.bai

Hi Jim, works indeed, thanks for your reply!

@igvteam: would be great if you can add this to http://software.broadinstitute.org/software/igv/batch
