Alternative to NPAPI/Java for opening a windows app (Adobe/PDF viewing)

This is for an intranet-facing website.  I use a Java applet on my page to open Adobe Adobe Pro on a user's machine, with a remote file open.  The applet reads a config file on the user's machine, runs a command line, and opens Acrobat Pro with the remote file opened up, that the user can annotate and then save.  We can not use the reader plugins because we need stamping/annotation ability, and we do not want the file to be downloaded to the user's machine before opening. 

With the deprecation of NPAPI in Chrome, that applet will no longer work.  Does anyone have any thoughts on an alternative?
