Hi,
Recently you reported a bug what was actually an app related question about how to find a shortest path. The PESCA app will help you. It is here: http://apps.cytoscape.org/apps/pesca30

You might want to try PathLinker also: http://apps.cytoscape.org/apps/pathlinker

All are available for the most recent version of Cytoscape.

Hi, 
It is not necessary to select a network; pesca will calculate the shortest path between selected nodes in the current network (so also your own constructed network). See screenshot attached.

 I try to use PESCA app and PathLinker to find a shortest path, but unfortunately PESCA app can not select a network constructed by myself. Moreover, PathLinker should  input sources and targets which I try the name and uniprot ID of the nodes, but it showed that can not find the node. I have some doubts about the apps that wish you to resolve.
