I could not do the following:
1. clone a multi-project source tree
2. that has bnd.bnd files in each sub-project.
3. import the projects into eclipse

Does the source tree have Eclipse metadata? .project, .classpath, .settings/ ?

It does.
Doing "Import existing projects into workspace" worked.
But the classpath is built by maven, since the production build is maven.
I was trying to get bndtools to resolve the path using the bnd.bnd file.
Actually the bnd files only seem to define the bundle packaging for the maven bnd plugin.
I suppose the project is setup for maven.

You should probably just try to import the project using m2e operations.

Bndtools has some m2e integrations now (of course you should be testing the 3.4.0-RC1 of bndtools :)

Agree with Ray.  You should import your projects using "File > Import > Maven > Existing maven projects..."  But before this, be sure to install 3.4.0-DEV (or RC) of Bndtools and be sure to include the "Bndtools m2e" feature that will provide some additional maven integration.
