bagger in BitCurator deleted a lot of files during bag creation

Last week I transferred a lot of images from some old cd-roms using BitCurator.  Eventually I used Bagger in BitCurator to bag the files and it would seem that during that process many of the files were deleted because now about half of my folders are now empty.  Does anyone have ideas on why this might have happened and more importantly how I might be able to get those files back?
