For fairing I would use West system resin add West system powder to thicken the resin to a past. Spray gel coat not to thick otherwise it will Crack.

I have some issues along the waterline area just below the painted stripe. It is easy enough to fix the fairing however I am not sure on the best way to finish the area. The gelcoat on the hull is thick above that damaged area.

The plan is to repair the area with 3M vinyl ester fairing compound. 

Question will Gelcoat waterproof the area. How thick should it be. Spray or brush.

Any ideas are welcome. The area is all along the waterline just above the antifoul and below the paint stripe

No, gelcoat will not waterproof the area. the fairing compound should protect the fiberglass below.
