SEVERE: Parsing error - poorly formed BEAST file, test1.xml:
The '<codonPartitionedRobustCounting>' element with id, 'test1.robustCounting1', is incorrectly constructed.
The following was expected:
Exactly one ELEMENT of name firstPosition REQUIRED containing
    Exactly one ELEMENT of type AncestralStateBeagleTreeLikelihood REQUIRED
java.lang.RuntimeException: Terminate
        at dr.app.beast.BeastMain.<init>(Unknown Source)
        at dr.app.beast.BeastMain.main(Unknown Source)

However, the element is there and appears to be  valid from looking at it and from running xmllint on it. There is also possibly a report that his xml file was accepted by one of the beast-1.8.1pre versions.

>___<!-- Robust counting for: test1                                    -->
 <codonPartitionedRobustCounting id="test1.robustCounting1" labeling="S" useUniformization="true" unconditionedPerBranch="true">
     <treeModel idref="treeModel"/>
 <firstPosition>
     <AncestralStateBeagleTreeLikelihood idref="CP1.treeLikelihood"/>
 </firstPosition>
 >___>___<secondPosition>
 >___>___>___<AncestralStateBeagleTreeLikelihood idref="CP2.treeLikelihood"/>
 >___>___</secondPosition>
 >___>___<thirdPosition>
 >___>___>___<AncestralStateBeagleTreeLikelihood idref="CP3.treeLikelihood"/>
 >___>___</thirdPosition>
 </codonPartitionedRobustCounting>

Any suggestions?

Thanks,

Alex

I am surprised at the lack of comments. It seems that the version of beagle 2.1 packaged for Windows can handle the same xml, but the beagle 2.1.2 on linux can't. Can one of the BEAST authors at least try to replicate it under linux?
