It's something else, as there are no USB changes in that file..

are you sure it is not related to lack of:
        baseboard_eeprom: baseboard_eeprom@50 {
                compatible = "at,24c256";
                reg = <0x50>;

                #address-cells = <1>;
                #size-cells = <1>;
                baseboard_data: baseboard_data@0 {
                        reg = <0 0x100>;
                };
        };

in am335x-bone-common-no-capemgr.dtsi

Problem disappear when BBB is powered from external PSU. 
Both g_multi usb/and storage are detected by Windows.
Strange.
