Is it possible to configure Stellarium so that I can project it in my small planetarium which uses a projector aimed vertically with at 360 degree fish-eye lens?

What should I tell you which is not obvious from going through the GUI and/or reading the User Guide? I have neither a dome nor a fisheye projector.
Use the projector like a monitor, obviously.
Use fisheye or stereographic projection, obviously.
Get used to Stellarium, learn shortcut keys, and read the User Guide, obviously. Section 4.5.3/Fig.4.7 has 3 particular dome options.
Google for: stellarium dome. Read Paul Bourke's hints on configuring distortion, if necessary.
Follow Tommaso's advice.
Get familiar with the TextUserInterface and/or the RemoteControl plugins, maybe also the RemoteSync plugin, all described in the User Guide.
Free software does not include free training.
