I have developed a new algorithm to identify best PSM. The results have top scoring peptide with different scores as output. Whether, PeptideProphet tool can be used to validate the PSM. If possible, can anyone guide me to use PeptideProphet for validating PSM of algorithm other than SEQUEST, TANDEM, COMET etc..
