I think the correct configuration (on a modern Linux system - also on SMC) must use

\usepackage[utf8]{inputenc}

and

\usepackage[czech]{babel}

So try with these settings, and 

also make sure that several graphics files (such as jcu_ogo)

referred to in your document are present in your project.

Otherwise, Czech is supported in SMC (at least I can run pdflatex in terminal

and push through requests for these missing files, and it compiles).

Hi, also, the only linux ubuntu package I know of related to this is
texlive-lang-czechslovak

You can check all the files it installs via running the following
command in a terminal:

dpkg -L texlive-lang-czechslovak

to document that utf8 encoding ought to be used.
