I use the Adafruit FTDI cable to program their "Pro Trinket" in the course timing system. From the user point of view, using usb on the Pro Trinket does not allow the use of a serial monitor for debugging. With the FTDI cable, the user needs to buy that extra cable, but then the serial monitor works, which is super super handy.
I don't have the background necessary to understand the choices they made. But someone better qualified may find it useful to take a look. The Pro Trinket also uses an ATmega328 and the board size was partially optimized for small size.

The Pro Trinket with which I have experience is actually product ID 2010. It's the 3.3V, 12 MHz version. But I think that everything else is almost exactly the same.
About the optiboot, I'm not sure. What I do know is that they had to develop a new IDE to talk to their Pro Trinket. Since I don't need as precise timing for my system, I use the arduino IDE instead of avr-c. But I can't use the regular IDE. I had to download their modified version. I'm not sure if that's useful information. But it is obvious that their system requires a lot of custom software to make it work. Maybe to make it easy for people used to arduino code directly. Or maybe to get both the usb and ftdi to work. Not sure.
For our system, I like the micro-USB connector to the outside. But I don't know enough about implementing either USB or FTDI to make an intelligent comment.
