Trying to get edpl to work

Hello,

 

The group I work with has recently been trying to implement the edpl subcommand in gappa and have been unsuccessful at getting the commands to run. It is being run on a mac computer and the command worked a few months ago then has not worked since.


Here is the command being run:

 

/anaconda2/bin/gappa analyze edpl --jplace-path epa_result.jplace --threads 10 --file-prefix edpl_trial

 

And here is the error code:

 

Found 1 jplace files.

Writing output files.

libc++abi.dylib: terminating with uncaught exception of type std::invalid_argument: __FUNCTION__: invalid_argument

Abort trap: 6

 

We recognize that on github the subcommand of edpl is showed under the “examine” module but when previously working we could only get it to run using the “analyze” module of gappa. This is also the case for the subcommand “assign” which we have running well and use quite frequently. 

We have tried using different .jplace files and different directories within the computer and receive the same error every time. We are hoping that you can help steer us in the right direction.

We appreciate all the hard work put into these programs,

Hi Matt,

this sounds like a macOS specific problem. I know Lucas has been improving the support for it in more recent versions, so could you tell us what version you are using? The shift from analzye to examine was also done in a previous version, so perhaps yours is outdated.

One thing you can try is to build gappa from source, see here for details: https://github.com/lczech/gappa#setup
