Which options exist to copy files in and out Qubes HVMs?

You need Qubes Tools installed there. In case of Linux, qubes-core-agent
package from deb.qubes-os.org. The problem is, it's currently bundled
with a lot of system configuration, specific to PV templates... Most
important are /etc/fstab and network setup.
