When I add a new entry to my KeePassXC database, the .kdbx-file is updated on the system (last modified timestamp is updated), but upon re-opening it the new entry is nonexistent. This happens on Fedora30 qubes, but Debian10 qubes work perfectly fine. The workaround for me is to simply not use Fedora30, but that's not ideal. I haven't tried to see if the same problem exist with other programs/files.

Is the .kdbx file saved in the same location, i.e. somewhere under
/home/user? If you create other files in the same location on the Fedora
based qube, do they disappear too? Try creating a new AppVM based on the
Fedora template, and make sure it's not disposable.
