Has the ability to apply SSL certificates to prometheus server/alertmanager been added yet?  Or is it still just node_exporter and other exporters?

I'm trying to add a wildcard SSL to all locations.

Yes.  Use command line flag --web.config.file with an extra config file for the TLS setup.
