I did mlg.filter. How can I tell what mlgs were collapsed into what MLG after the mlg.filter step?
I'm assuming the MLG numbe didn't change, instead, some original mlgs were combined?

I used mll to compare the original and filtered, it is right?

Hi Jennifer,

Yes, you are correct. MLGs are collapsed into existing MLGs. IIRC, smaller clusters will collapse into bigger ones. To see the relationship, you can create a contingency table of the original with the filtered. You should be able to use the following code:

table(mll(myData, “original”), mll(myData, “contracted”))

The original MLGs will be in rows and the MLLs in columns.
