I wasn't sure where you were proposing to refactor below, but just to be clear, the total mass that I calculate in the xls is the mass across all phases, which doesn't seem to be conserved - but this is the same as what is reported in mas.dat. So I think that mas.dat is already summing over all phases. The attached plot confirms this, I think.
The quantity reported as Total_Ca++ in the hdf5 (and in the python plots) is the total Ca molality in solution, which I think is what is most useful to report there.
So in terms of reported quantities I'm not sure that anything needs to be refactored. The current summing seems correct to me. But I do seem to have a mass balance issue, which I guess could be caused by summing in the mass balance calculations (but seems unlikely? my suspicion is still user error...).
