Dr. Woonghee Lee,

 

I have installed to NMRFAM-SPARKY to my computer (MacBook Pro (13-inch, M1, 2020)). Can I use the "NMRSTAR 3.1 to SPARKY” tool in my Mac?

 

In the Video Tutorials (https://www.youtube.com/watch?v=Fb3vCEsuPQw), "NMRSTAR 3.1 to SPARKY" tool exit. But, when I open Sparky in my Mac, no pull down menu appear in the NMRFAMS and Extensions menu. I also tried windows version of Sparky, but, I could not find "NMRSTAR 3.1 to SPARKY" tool, too. 

 

I attached screenshots of my Mac and Windows machine.

 

 Can I use the "NMRSTAR 3.1 to SPARKY" tool, if possible, in my Mac?

I missed something in my previous email.

 

In recent versions, the feature is in “Universal NMR formats” not in “Utiliies.”

I could use the “Convert NMRSTAR 3.1 chemical shift to SPARKY resonance list file” in my old Mac.  It is very useful. Thank you.

You are going to shift Sparky to Poky?

I tried the Poky, but I cannot start it in both M1 Mac and old Mac. Error message is below. I will use Sparky for a while, so to solve the Poky problem is not urgent. But I am happy if I can try it.

I strive to accomplish 100% compatibility between POKY and SPARKY until everybody moves to POKY. You can just use as it is. It is a good point. I will put that in FAQ.

Me again… it worked! I now have POKY running. Thanks!

 

A question:

- what is the best advice for using POKY with an old Sparky project and files? Should I start copying PROJ, SAVE etc files to the POKY folders? Or is there a better way (or a risk if due to incompatibilities in either SPARKY or POKY - i.e. will POKY make changes that break compatibility with SPARKY?)

 

(I was surprised to not see this discussed on the site or in the FAQ. Perhaps worth adding?)

XQuartz is putting out a new release every other week nowadays and it is missing something in the installer. I think it is similar to this issue for the person who has used old XQuartz before:https://github.com/XQuartz/XQuartz/issues/97

 

/opt/X11 needs to be deleted before installing XQuartz 2.8.0_rc2.

I haven’t seen that error before. Have you worked around with the permission thing?

Yes. I was able to get around that.





Full disk access needs to be given to poky, sh, launchd_startx… (I highly suspect this)

I tried adding all of these, except for “sh”. Don’t know how to add that...





Also, XQuartz needs to be installed in regular directories (/opt/X11)

Yes, it is.

Hi Patrick,

 

You don’t have to. You can just set working directory to there. File -> Set working directory. That is the same as “RD” in NMRFAM-SPARKY and somewhat similar to setting SPARKYHOME in UCSF-SPARKY. You don’t have to copy to new directories.

Hello, I made the big move and upgraded my OS X to Big Sur.

POKY works fine, after installing XQuartz (after removing /opt/X11 and reinstalling, actually).

Since I would still like to be able to use SPARKY as well, I tried to install the software following the give instructions, but I get these error messages and eventually no files are in the /Applications/nmrfam-sparky-mac folder.

I think you are running the script inside of /Applications/nmrfam-sparky-mac or underneath. It should be run somewhere different. Because it recognizes something under as the old version and deletes. Then, you don’t have the thing to install. Bottomline is, unpack your package somewhere under your home directory not /Applications/…. And run the install.py.

yes but now I see another problem: Sparky cannot read any of the spectra… apparently it does not recognise the path, even though I try to open the .save file:

Hi Woonghee,

the hint is useful but it is not working yet for me (same error message).

I have added Terminal, launchd_startx, NMRFAM-SPARKY.app and XQuartz.app to the list of softwares with Full Disk Access in the System Preferences/Security&Privacy. However, it appears that I should also give permission to java and sh, which I do not find on my HD…
Am I missing something to install?

Hi Stefano,

One thing that you can try is to turn sptcl off and see if it works. it must be something like sudo sptcl master-disable but I am not sure while I am outside. You can check it from Poky mac installation instruction at poky.clas.ucdenver.edu. By the way can you open them in Poky?

I then reinstalled NMRFAM-Sparky from scratch and run it, but I see the same problem.

I thus realised that I could do the following test:

and NOW Sparky loads the project just fine.

However, when I go back and double click on the NMRFAM-Sparky app icon, I see the same problem as before.

I conclude that the problem is to link the app to the correct path.

Any hints on how to do that?

Are you sure the app icons you placed is correct one? By default, the installer does not make a dock icon for you and it must be you who made.

Hi Stefano,

 

The current icon may not be necessary anymore. You can move it to the trash bin. After that, you run the program, and right click on the icon appearing on the dock and you can choose to keep in the dock.
