I had to reset my phone to factory settings. Before I did, I copied everything from the internal memory (containing the folders Alarms, Android…) to my PC using FTP Server on the phone and FreeFileSync on the PC. After resetting the phone, I copied everything back, but MLO comes up with no data. (I did clear the cache before and after restoring.)

In what directory does Android MLO store its data?

(I understand that my data has probably been nuked, but this information may be useful to someone else in the future.)

P.S. I occasionally sync between Android MLO and PC MLO, but the Android app contained (before resetting to factory default) many changes done since my last sync. So syncing back from the PC in MLO wouldn't be ideal.

For cases like this, we recommend using the Backup/Restore functionality on Android or iOS. You can access this feature in Settings → Backup Profile.

We also have a step-by-step guide on transferring data between devices on the same platform:
Transfer MLO Data to Another Device

Regarding your question, it is necessary to use the backup option for each of the existing profiles in MLO. Some settings not tied to a specific profile may need to be reconfigured manually. The Android OS does not handle application data as well as you might expect. The application data is scattered in different directories, the location of which depends on the Android version, and the most important of these directories only become visible/accessible after obtaining root rights on the device. On the Internet you can find a description of how to work with these applications on rooted devices. We do not recommend such work and do not guarantee success.

It might be in one of these folders.

/storage/emulated/0/Android/data/net.mylifeorganized.mlo
/data/user/0/net.mylifeorganized.mlo
/data/user_de/0/net.mylifeorganized.mlo

It looks like you only backed up data within /storage/emulated/0/ as that is where the Alarms, Android etc folders are. You'd need to root your phone to access the 2nd and 3rd folders.
The 1st folder is restricted too but you can access it without root access by using wireless debugging with either the app "App Manager" (https://github.com/MuntashirAkon/AppManager) or with Shizuku combined with a compatible file manager app (MiXplorer, FV File Explorer Pro or ZArchiver Pro work)
There might be Windows software that could do it but I think they'd need to treat the phone like an external hard disk rather than a computer to "talk" to.
